In general, I would say an MBA is preferred over a management master's degree when it comes to prestige as well as career growth. However, your question needs to be paired up with your career objective. Since you have Stanford's MS&E in mind, you seem to have a particular professional trajectory in mind. So it might be the right program for you. However, if you would like to move away from your current profile or switch industries or even have a longer term view in general, an MBA may be the right choice. You would also need to think about the duration and cost aspect.
